Ninjas would easily win, Pirates would see bodies dropping all around them, without knowing they are being attacked and eventually become paranoid and kill their fellow pirates because they have no idea there is actually a planned attack going on.

I think pirates are smart enough to realize that the throwing stars and arrows sticking out of the dead pirates don't belong to the other pirates, since the other pirates all have guns.
Ninjas on the other hand are paranoid psychos if the pirates threw throwing stars at them they would kill eachother.
