I had to look up the word phobia to check on the origin and it turns out to be from Greek.
from Phobos which means fear and is the personification of fear in Greek mythology. He is the offspring of Aphrodite and Ares.

the question is:
is there a difference between being fearful of something like thunder which makes sense it can cause danger and phobia which does not sometimes make sense and is not necessarily harmful.?

As you the phobia is irrational but that doesn´t mean that it is weaker than fear. A phobia can be very tormenting.

Strong fear is a tormenting feeling whether it is reasonable or not.
