How is it possible to differentiate between a fotnote that is used for referencing sources, and one that is used for the Notes-section?

I would just have them all in the same series of footnotes, in order of appearance.

Would you include all information about a source in the fotnote, or in the bibliography? I have seen in some essays that some only include the author, title and page-number in the fotnote, and then any other information in the bibliography.

I would put it in the bibliography, which would be in alphabetic order. I don't think it matter how you do it as long as it is comprehensive and systematic.

Do you know which referencing method is the most popular for the time being? MLA, Harvard, Oxford etc. Some universities demands the uses of different referencing methods.

Sorry, I don't know the answer to that. I've been retired for over ten years. Use the system that is in the journal you want your article to appear, or the system the book you are writing uses.
