Can anyone give me a good example of contradiction (except for the one of Kurtz's letter where he talks about civilizing the Africans, and then says to exterminate all of them) and/or confusion (like how Marlow can decide whether hes with England or if he is with Kurtz) in the Heart of Darkness?

Confusion: The accountant Marlow meets when he arrives at the first post is wearing british clothes that do not fit the environment. His mind is stuck in England even though he is working in Africa.

Are you actually talking about irony? There's plenty of irony in the story: the white characters have the "dark" hearts - the Europeans who are the "bearers of light" are actually the bearers of death and destruction; the "civilized" Europeans are actually the real "savages" of the novel...etc
